How about a sound demo, might help diagnose.

I don't seem to have that problem at all with my Z-Lux. Thus I have to conclude it is not a design related issue. Gotta be either your setup or some kind of technical issue.

Try lowering the Bass. I keep mine way down with humbuckers....

I play single coils so I run my bass a little higher. Never had any issues with the low strings. Or any muffled tones at all. The tone stack on this amp is pretty flexible . Can you try a different guitar through it? I really don't think its your guitar. But just out of curiosity I would try a different guitar through it. That at least will give you some more options. Hopefully you can narrow down what the problem is.

The Z-Lux front end is similar to the MAZ series. As a result, I tend to use Buddy Whittington's suggestion (for the MAZ, although BW recently posted some clips with a Z-Lux): Turn the bass knob all the way down. Bring it up until you can just hear it having an effect. Stop.
It's one approach and YMMV.
I've also enjoyed playing the amp by starting with all the eq knobs full up, then backing down.

Here is my pic of BWs amp at the Dallas International Guitar Festival. Sounded awesome with a 335 and a strat.

I'm on track guys thanks for the suggestions! I started with the bass at zero and dialed up seems to like 9-10 o'clock.. Just my bad not having a cleaner amp for years! The Lux has been a game changer in my approach to playing in a very positive way! Always used high gainers in recent years ... With the Z its nice to have huge blooming sustaining tube tones at lower gain? Just love it!

It's the Z-Lux Effect.
