When I roll back the volume on the Route 66, it seems to lose less volume before becoming "clean" than the Mazerati. The Mazerati seems to need to be fairly quiet to get clean enough for jazzy chords with a neck humbucker.
Is this a difference in the preamps of the amp?

Yes. I couldn't get that kind of clean out of a Mazerati either. While the Mazerati is one of the greatest amps ever for a Tele's bridge pickup it's woefully inadequate for jazz tones. It also has a glassy top end that you can't take away either. The Mazerati is an ideal amp for some things but it's not a generalist.
